The goal of the case study was an analysis whether the institutionalisation of a cross-border cooperation – irrespective of the legal form of this institutionalisation – helps to make the cooperation more efficient in both financial as well as territorial integration terms. The cooperation between Moravian-Silesian and Žilina Regions under the TRITIA EGTC umbrella has been selected as an example of the cooperation managed by the territorial units at a higher than municipal but lower than national level. The research – based on the analysis of two regions and how they used funds for cross-border cooperation – clearly shows that the institutionalisation of cooperation brings about its intensification, the definition of common priorities, and a significantly higher amount of the EU funds for joint projects. Comparison of two cooperation subjects operating in the north and central-south of the Czech-Slovak border, demonstrates that institutionalisation brings clear assets, both for cooperation entities managed by regions (cooperation of Moravian-Silesian and Žilina Regions), as well as municipalities (Euroregion Bílé/Biele Karpaty)en
